In the aftermath of Pretty Little Liars, Spencer, Hanna, Aria, and Emily are more desperate than ever to discover the identity of "A", who is still taunting them with the threat of exposing their many secrets. The "Jenna Thing" is revealed to be an incident in which Ali had set off a firework in Jenna's brother Toby's treehouse to scare him, and Jenna had been blinded. Ella finds out that Byron is having an affair with a student named Meredith and kicks him out, leaving Ella and Aria's mother-daughter relationship shattered. Hanna is shocked to discover her former boyfriend Sean ignoring his Virginity Club vows and nearly having sex with Aria. Emily blames herself for Toby's suicide, and the identity of "A" remains unknown.

Aria tries to keep her father Byron's affair a secret from her mother and brother, while Hanna deals with her social downturn by resuming her bulimia. Emily is in a secret romantic relationship with Maya. Spencer remembers pushing Ali into a stone wall after a heated argument, and fears that she is the one who killed her. After Aria ignores "A's" threats, "A" reveals her Byron's affair to Ella, who kicks Aria out of the house. "A" also reveals Emily and Maya's relationship publicly, and Emily's parents force her into a program to "cure" her apparent homosexuality. Aria is also cheating on her boyfriend with her AP English teacher Ezra; "A" sends a picture of them kissing to Aria's boyfriend, who calls the police. Hanna receives a text from "A" and finally realizes who "A" is. She calls Spencer, Emily, and Aria to meet her at their special spot, the Rosewood school playground; before she can tell them what she knows, Hanna is hit by a car.

Unbelievable

She was the life of the party, but now Hanna is lying in a sterile, white hospital room . . . and no one can wake Rosewood's former queen bee up—or remember what happened to her. Hanna survives but has no memory of who "A" is. Sent to live with her strict aunt and uncle in Iowa after the "gay away" program fails to turn her straight, Emily meets a girl named Trista and eventually runs away. Ezra has moved after avoiding formal charges, forcing Aria to move in with her father. Emily sees her parents on the news telling her to come home; after doing some thinking, they are now willing to accept her for who she is, even welcoming Maya. Spencer and Mona plan a party for Hanna's return to Rosewood Day, and Mona reveals that she has received messages from "A" as well. Spencer begins to suspect that Melissa is Ali's killer. Recovered from her injuries, Hanna starts dating Lucas again. Despite Lucas' warnings of Mona's bad intentions, Hanna breaks up with him in part due to Mona's interference. At Hanna's party, Maya catches Emily and Trista kissing and runs off. The girls are set to turn in Melissa to the police for Ali's death; at Mona's insistence, Emily and Hanna wait at the party while Spencer and Mona drive to the police station. Something Emily says triggers Hanna's memory of her accident, and she suddenly remembers who "A" is — Mona. Telling Spencer they are going to a police station, Mona actually takes her to a secluded area and tries to kill Spencer. Spencer moves aside, and Mona falls over a cliff to her death.

Wicked

The girls discover that the person they think is Alison's murderer has actually been framed, and start to wonder if the new "A" really wants to threaten them or just to solve the mystery. Emily has sex with her new boyfriend Isaac, whose mother finds out and banishes Emily from their house without Isaac knowing, calling Emily "trash". Hanna and Kate compete for the affections of Aria's brother Mike, while Aria falls in love with Jason DiLaurentis again. Spencer meets a woman named Olivia Caldwell who she thinks is her real mother, and attempts to move to New York, but it turns out to be a scam and she loses her college money. Ian reveals some secrets about Ali's disappearance. Aria appears with a girl whom the others recognize as Ali.

Heartless

First they claimed they found a dead body in the woods, only to have it vanish without a trace. Then they got caught in a fire and swore they saw someone who's supposed to be dead rise from the flames. Now Hanna is trading her Dior trench for a straitjacket. Aria is trying to awaken the dead. Emily has dumped her boyfriend and is skipping town . . . again. And Spencer thinks someone in her family has gotten away with murder. The girls insist they're telling the truth about who they think they saw during the fire, but are they simply out for attention? After the fire, no one believes the girls when they insist that they saw Ali. "A" sends Emily to Lancaster, where she discovers that an Amish girl named Leah disappeared around the time of Ali's death. Emily also discovers that Darren Wilden had been Amish and left the community, and she soon comes to believe that he killed Leah. Thinking that Ali's ghost is trying to tell her something, Aria goes to a séance; she learns nothing, but meets Noel Kahn. She initially does not trust him but later changes her mind, kissing him after he comes to her defense at a party. Aria sees another medium, who produces a message in Ali's handwriting that asserts that Ali killed herself. Hanna's father sends her to a clinic to prevent her eating disorder from reappearing due to stress from the Ali situation, and to cure her Posttraumatic stress disorder. Hanna befriends another patient named Iris, who later abandons her after another patient reveals Hanna's scandalous past to everyone at the clinic. Hanna dreams about Ali, who leads her to suspect that Iris had something to do with Ali's death. "A" sends Spencer messages which make her suspicious of her mother; Spencer learns that at one point her father had been having an affair with Ali's mother. Spencer realizes the possibility that Ali and Jason are her half-siblings, and is led to believe that her mother may have killed Ali because of it. Spencer confronts her parents, but her mother is shocked to hear about the affair for the first time. Aria, Spencer, Emily, and Hanna are all arrested for Ali's murder; together in a jail cell, they realize that "A" has tricked each of them into believing someone else killed Ali. Wilden releases the girls and tells them that Billy Ford killed Ali; Emily recognizes him as one of the men working on Ali's gazebo. Billy is also charged for Jenna Cavanaugh's murder, and the reader is left wondering whether Billy was "A" or not.

Wanted

Spencer, Hanna, Aria, and Emily discover the existence of Ali's institutionalized twin sister Courtney, who seeks to befriend them. She later reveals that she is actually Ali; she had gone up to her room after the fight with Spencer during their seventh grade sleepover, and Courtney had been killed in her place. After the Valentine's Day dance, Spencer, Hanna, Aria, and Emily go with Ali to her house in the Poconos, where it is revealed that Courtney had switched places with Ali for all these years, and had befriended them as Ali. Ali had then escaped and killed Courtney for ruining her life. Now, a vengeful Ali locks the girls in a room and sets the house on fire, trying to kill them; they find a bound Melissa in the closet, with Ian's corpse. The girls escape, but Ali is trapped inside and dies. Meredith gives birth to a baby girl and Aria and Noel get back together. Ashley moves back in with Hanna, ousting Hanna's father. Emily buries her Ali shrine in Courtney's grave. At the end it is hinted that Ali could still be alive.
